Hey I litterally got my car back today from the same problem. Water leaked into the smart junction box 3 months ago and I finally saved up to spend 00+ to buy a new SJB. But all I paid was 6 total and Ford dealership just recoded and installed software that was reset when the SJB(GEM Module) got wet. 2005 Mustang. Shabu MAX methanol injected Supercharged ported polished punched and cammed V6. Xcharger #145 XX-PSI

I am seriously considering buying a used SJB via ebay BUT have discovered an additional complication: I can find several SJBs that completely match all the part numbers on the existing and possibly damaged SJB (Ford P/N, Kit #, Delphi P/N), HOWEVER, on a whim I called two local Ford dealers to see if they had a new SJB for my car . i have a 2005 mustang v-6 ,4.0L and have blown a fuse in the smart junction box. it is fuse # 10 (ISM) and climate control a 5 amp fuse. i did replace it and it blew and smoke came out from behind the box. but before it blew it sounded like a relay clicking two or three times as if some thing was trying to reset it's self . checked for voltage .Ford Mustang Forum .
